Can someone please tell me how the scores for Slough schools are calculated; are all three scores (Maths, VR, NVR) added together and then divided by 3 to determine the overall score?

The score for each subject is standardised. The raw score is adjusted to take into account the average score of the cohort and the child age at the time of the exam.
The final score is the average of the three standardised scores. The letter informing you of the results gives the final standardised score plus the standardised score in each subject.

I've been told they mark for boys and girls differently. Anyone know about this?

Not as far as I know...... The only scoring adjustment is by age... and that is only against the same age (within a month) cohort. :?
